would be great to have an accessor for the the low-level Alignment
object in the AlignmentWrapper API.
That would make it possible e.g. to write alignments into a new file
while reading them using the high-level API.
Alternatively, there could be an option in the high-level API to return
low-level Alignment objects rather than AlignmentWrapper when querying
for alignments.
