Additional Note: The now-unindexed packages were included in all versions of RPerl on CPAN, not limited to only the previous version v1.000005, so does that mean we need to delete ALL the past versions from PAUSE, not just v1.000005?

The deletion of 1.000005 should be all you need to do -- all entries in the index that are bound to that distribution version should disappear. Since you've already made a newer release (1.000006), that will stay indexed for all the packages that were included in it. Let's check again in 3 days and confirm.
